It's definitely a nice sequel and I think they really went all the way with villains too, yes some are still missing from the Spider-Man universe, but there's too many to fit in all one game.
New game plus should just carry everything over automatically. If I remember correctly the save file says "story complete" or something like that, that's the save you need when you start the new game. If you're worried just load your completed save and make 2 duplicate saves so you always have one backed up.
