She was commanding all the 86, but remember that there aren't many of them left, and most of them are literal children. For reference, Kurena is 15, and she was 11 when she was conscripted. As for the Alba commanders, aside from Lena and a few others, most of them were unprepared for an invasion because they still believed that the Legion would be shutting down soon. The Legion is also _massive._ Even the Federacy assumed that Shin had to be exaggerating when he told them how many Legion units existed, and _they're_ actually taking the war seriously.
Shin heard Lena's voice on the battlefield. "I won't forget"...Her voice sounded like a legion...Her final words. Him saying "Goodbye" in the briefing room...was him coming to terms that she is dead. Lena was out in the battlefield because the Legion had taken the military HQ. Her and Annette were out there, because they had nowhere left to go...Last stand.
When Shin was fighting all crazy, there's a shot of the spot on his ear where the Para-raid would be. The Legion were attacking all the countries at the same time. That moment when he comes to is when he hear Lena's "I won't forget!" Her voice is what brings him out of his stupor. However, he doesn't know about the Para-raid enhancements she had to reach all Processors. So, hearing her voice in the middle of a Legion battle...his conclusion is that she died and is now part of the Legion. His only wish, for her to survive, has been taken away.
this story fuckin HITS, the guilt and burden Shin has to carry of being the only one to survive is so daunting, he's always the last left, and the single time hes able to place his heart in someone's else hands, the only person that promised him that has the ability to carry his heart and memory, is torn away from him, everything he cares for is taken from him, its a relief that Shin is a good person at heart, hes lived a BRUTAL life, can't wait to see more 86 Eighty Six!

Although, I had to chuckle a bit when you said "how nice!" at the scene where Eugene's sister is writing a letter. But then a little while later we see what kind of message she's really writing to Shin! 😂
When he's drawing legion positions on the map, the last place Shin paints up (where they stop him) is literally District 1 of the Republic. Shin, who is already in a baaaad place mentally, now rightly believes that Lena is dead. This is why the ghosts of the Eighty-Six are celebrating the demise of the "white pigs" when they start talking. The post-credit scene is District 1, where Lena lives... or used to live. Hopefully Shin won't have to face Shepherd Lena at a later date...
Shin was in a very deep state where he felt like death is the only place left for him to feel free. After putting so many comrades at rest and remembering them, and achieving his goal finally by setting his brother to rest, he felt like it was time for him to be free and die. Shin doesn’t find himself having a future since he felt like that was taken from him a long time ago and he wishes to be remembered by someone after he dies, which is why he asked Lena back in Episode 7 if she will remember him. Shin felt a burden was lifted from his chest once he managed to tell Lena that he was going ahead of her, as if he was finally free of his duty as the reaper of the Eighty-Six by entrusting their memories to Lena. This was the reason why he was devastated to learn that the Republic had fallen at the hands of the Morpho, and at the possibility of Lena's demise. Once again, instead of Shin entrusting himself to another, it would be himself that was forced to remember a fallen comrade.

What you missed on the Lena part is, she has been pretty much deemed dead along with all the 86. The part where San Magnolia didnt answer the radio communication, along with the railgun being in San Magnolia, moving towards them and Shin as well as the Giad recons confirming the Legion passed through San Magnolia. That "goodbye" stings so much T_T
I haven’t read that LN so I ain’t sure But I think that part you missed is the fact that Shin could tell where the Legions are real-time when the Legions were entering the capital of the Republic. He heard it while he was fighting on the western front of the Federation. But he didn’t want to talk about that. Anju realised that Shin must have known and must have chosen to keep quiet, so she shushed the others to stop bringing up the topic
11:30 Btw, someone made a UA-cam video contrasting and exposing all of the incredible, brilliant, and unforgivable iconography and symbolism throughout Eithy Six. Those burnt, detroyed images of the Republic streets, the statues shot up, the building burning, are all exactly the same scenes as in the first cour. They put them up sude by side, showing the horror of the ignorant, sterile "happy" San Magnolia, next to the secomated, vacant, conquered San Magnolis after the Legion initiative. Very, VERY damn good video. I highly recommend watching it after finishing season 1.

Shin is at the point where Death is always nearby (not because of him being the Headless Reaper or Undertaker) and he was always the one to live. "Why was I the only one to live, I should have died too along with them? Will I be remembered after I die? Will someone remember me after I die? Should I even Live?" (Not accurate) These are some of what Shin is thinking because when he dies will he be remembered or someone will remember him? Not being remembered after you die is a lot worse than dying alone. That is why Shin takes a lot more risks in battle and when he is hearing the "The Dead," he just forgets and goes into berserker mode but with a really bad mindset. The PTSD and Survivors Guilt is piling up on Shin. Remember what Federica said to Shin, "I knew it, you're just like Kiri." In time you will get to understand why she said that!
How is he not broken? I'd warn of spoilers, but it's been made pretty obvious by now... He is. Shin's a mess. What hurts most, is realizing this is nothing new. This has been Shin all along. We just never noticed until now.
