So for the "bug" at 1:31:30 I think what happened is that everyone teleported into spaces that only had locked doors and no keys, so it was inescapable for any and all crew. Defaulting to everyone being missing (assuming no one pulled any shenanigans)
For the Pokémon pocket thing, you probably need to play a little more consistently (though i don't even battle people, just do the one daily and wonder pick always for an ex). Also, when wonder picking, it doesn't matter which one you pick position-wise, it's a solid 20% chance to get what you want. I've gotten almost 2 of all the exs from the genesis packs without spending money
