So he kills everyone to take away any reason Mary might not want to turn back the clock, while simultaneously giving her a reason why she would want to.

However, Ayano had killed herself to prevent that from happening. This ended up having the opposite effect, instead of the original tragedy happening... The tragedy is that the Clearing Eyes is killing everyone to reset the timeline, and Marry wants a world where she can see her friends again. So she keeps resetting the timeline to get that one loop where her friends are alive and they defeat the Clearing Eyes.
