Most importantly, in my view, music theory must make sense to the learners, otherwise, it may sound like Greek to him or her. I like comparing it to "grammar". You learn it once, but practice is more important! Soon or later, music theory helps overcoming obstacles. I've forgotten a lot of fuzzy complicated music theory that I never used during my practice of the flute. Some of the notions came back as handy, some others, I am not sure that I will use them ever again... So, yes, music theory, in my view, make much more sense when it is studied alongside with the instrument, as a help, and not a barriere, nor a source of more stress.

How old is to late to study music theory?

Never too late to be honest. It also has a strong relation to playing and usually the mental bridge needed to have a well rounded musical technique.

Would you consider playing Handel's HWV 359b (Sonata in Em)?

The reason I think of that song is "Mystwick School of Musicraft" by Jessica Khoury. The main character (and get this- her name's Amelia!) plays the flute, and in the story auditions for her dream school with this suite.

I learnt the flute and violin with MuseScore. There is no such thing as a beginner or advanced piece, just those you care about and those about which you don't. Skip the parts that are too hard. Edit the partitions yourself to turn piano into flute. Extract the nice melody and solo parts.
