Restoring items does not take any resources except for tool batteries and durability. Restoring items to like new condition will improve their value quite a bit and I definitely recommend doing that. However, it does take quite a while to restore items. Docking at KLEG cost money by the hour so I would recommend fixing them while not docked to KLEG. Repairing items usually don't take much resources so it's worth it if you can.
Look at the Tags on items. If they are marked as Damaged, you need materials to repair them; if it is Worn, it needs restoring, if it is Like New, you can sell it. Also look at the Condition Bar. The Green indicates it's level of wear. If the Green is not full to the right end of the bar, the item needs restoring. When there is no Green, it is damaged and needs repair. When the bar is full, item is Like New.
Your personal PDA always has a little star next to its description. And yes, keep the gun and a knife, you'll always find ammo loose on ships, or can buy it from the Black Market rep.

It's certainly something I've done at least once, forgot which outfit my tools are in. I did once have a backpack get eaten by the autosave though. I was changing into an EVA suit, so it was on my mouse but not placed, then an auto save happened and when I went to reload the save (I'm a terrible pilot) my backpack, and so all my tools was gone.
Instead of trying to make a zone that covers everything, use smaller zones... Bridge Zone, Engineering, Cargo, Air Lock, etc. Then you can just bater section by section,
Regarding 14:42 yes, it will. I've got couple of goods parked right outside my ship this way. Funnily enough they stayed attached to the ship after undocking and some maneuvering even though loading screen said, that items outside the hull will fly away when accelerating.
Tthe black market was selling another PDA hacking software - Must have your own PDA in your inventory, and make sure the purchase is going to your bag, not your trading zone, seems to drop the software into your PDA that way. And, with Software Engineering skill, seems you can hack PDAs.
20:06 i found it well worth buying the better quality toolbox from the supply store and always having that in my left hand. You can always keep tabs on your tools then!
I don't understand how time works in this game. If a shift is full 24 hours, then why does it show 4 bars at the top? Does the character age normally, or only in the character creation or in prison?
Game is in real time, one shift is 6 hours. So the setting is even more dystopian than it looks "Nice ship you got there. Would be a shame if you missed one of the four daily mortgage payments..."
It's better to sell damaged Parts to SCRAP Kiosk than to scrap them. But it is also way better to buy components (or just not sell them) and repair parts fully so you can sell them to LICENSE Kiosk...

I get the feeling that when you are space salvager, having a Screwdriver handy may save your life when things go wrong.
When I last played, screwdriver was the best way to repair my power drill.
Doesn't your character automatically swap to it if the drill battery dies?

If you have the hacking skill, do you need the software? I've always been able to hack doors and pdas but I always pick the hacking skill
