I'm so happy you used an emulator instead as it holds more true to the limitations of the original game! I have the original cartridge and whenever I see these "newer" Mario Paint song videos, they're always made with the online one where you can do things like use more sounds and put up to 5 notes on a single line. This inspired me to play my game once again and try making more fun sounds! Thanks for the awesome video!
Little Big Planet has a pretty extensive set of music composition tools. You should make a beat in that! I made 3 covers in the past, so it's definitely doable.

It just quantises the sounds to the nearest crotchet.

Maybe more raw clips/barely modified clips of audio should be used. This video was great though, and nice beat.
