A short question. Did you sidechain the subbass to the layer or did you put them on separate channels? Because sometimes I'm uncertain if it's a good choice to sidechain sub to bass, because in some cases the frequency of the sub lasts sometimes into the bass frequency, cuz both are low frequencies.

The reason to mix while producing ( this is for the beginners and slowpokes I hop :) ) is that when we produce we hear the track over and over again and more times when we take more time to finish it. By the time we finish it we already know the track in our mind. The brain has it byhearted. And then any change we make, any tweak we do might sound trash. So that's why xD

Nice vid - As far as using the External Instrument: Your arpeggiator is on 1/16ths, so in this particular case you can probably simplify and eliminate all the External Instrument routing and just use Shaper Box's built-in retrigger (it has 1/16ths, etc). It also supports 3/16ths but that's just what your retrigger is set to which is resetting your apr cycle, so ultimately your arp MIDI is still set to 16ths.
