I don't think there's a dislike towards religion so much as a dislike towards religious extremists and the misuse of religion. Be it hypocrisy like in Cry for the Moon or using religion as a justification for crimes like in Façade of Reality. Because there isn't anything really wrong with religion and a form of beliefs, but it's the way those beliefs get misappropriated that can create seriously bad outcomes.

You do realize this song is an indictment of that sort of thought, don't you? "The Very Last Crusade" is repeated many times throughout as a symbol of expecting each and every ancient Crusade to be the "very last". The literal chorus is the tagline of the ancient Catholic Church in regards to what they promised Crusaders.
This is even clearer when you realize that "ad finem temporum" translates to "Until the end of time".
