So the "wall" you were hitting was actually the upper separatrons firing "into" the other separatrons, thus pushing your rocket down, ultimately slowing your speed. So it's actually thrusting into your own rocket that you want to prevent to maximize your speed. You can see at around 8:45, the moment the upper stage fires, your velocity instantly plummets.
Additionally the extra route is detrimental to the whole max altitude because of their weight through all the other burns. This wouldn't matter so much if they applied their thrust effectively but as you say they aren't applying any thrust at all.

I Had fun trying to do this challenge as well, I used 3 separation stage, like your final attempt, and 16 more of the tiny solid fuel engines , and a total of 14 action stages on the right side.
But did manage to get up to 29350 M. So i believe you and your group, and probably continue to climb to new heights.
I enjoyed the video thanks for making them.
I don't have the attention span or patience for this game but God is it funny to watch. Especially when your building chaos

Engines don't produce thrust if there's anything directly behind an engine disrupting its exhaust... like another sepatron.
10:34 my guess is that the second row of Sepatrons is blocking to much of the tip, thus hindering the air flow and creating additional drag...
The demonstration was the best one because it’s light don’t build on it or else it will perform worse.

idea for a better challenge
Challenge 1- Make the rocket that travel to the mun in fastest time.
Buuuutttttt, the weight of craft shouldn't be more than 69 ton
Challenge 2- Make a rocket catapult that launches the Object to a certain distance.
buuuttt, the object should not have any kind of thrusters or Rockets.
Hope you will make a video on it with @blitz and @Realcivilengineer
maybe trying firing all separatrons at the same time and decouple everything but the pod when fuel is out. The problem is that you only have a few engines trying to lift all the weight of the structure

There's a glitch that thrust applied to an object creates reverse thrust. You're literally boosting down when you fire them off. Even the 1st stages on the tail are slowing you down

Use a Probe Core instead of a cockpit, and KSP always did weird crap when boosters shot at each other. IE your upper row of seps on the cockpit not boosting.

Except kerbin gravity is around 1ms^2 where on earth it's 9.8

So question as someone who hasn't played this. Would adding spin cause it to create less resistance and go further? Or would angling the separatrons decrease the force downwards too much?
im pretty sure the spin helps it slice through the air better.

The first design is better because of the aerodynamics of that design. keep trying better aerodynimic designs.

i got up to 50km..;)
I understand making something as complex as KSP2 is no easy task... I purchased KSP after KSP2 came out because it was only 10 bucks on sale and I haven't played the original in about 5 years. I had high hopes a lot of those bugs from 5 years ago would be fixed and many youtubers said that KSP2 was just too buggy to be playable.... NOPE. Just doing simple stuff like going to the Mun there was so many glitches, bugs, kraken BS that I just quit playing after 2 or 3 hours. I HAD high hopes for 2, but after going back to see what almost 8 years of progress got us on the original and frankly... I don't think they have the ability to make 2 better than one. In 5 years 2 will finally catch up to how buggy 1 is now and frankly that's some stress I don't need. I'm into playing games I find fun, and constantly figuring out why bugs are happening isn't doing it for me.

They are. They are small rockets that launch the boosters from the main rocket
