Kind of makes more sense that Reese gets control of Atlas if you choose to side with Jack all the way through and except Hyperion. But it doesn't make sense with the robot scene so I guess play it however you want.
I don't know if you would consider it actually betrayal. He's a cyborg both his eye and it's armor robotic hence Jack is in his head with the eye.this is why at the end of it you have to pull the eye out to stop Jack now you can either crush the eye and destroy a I jack or you can keep the eye for later you know maybe you'll store him away somewhere where he can't hurt anybody and can't get out but doesn't have to die.I'm not sure what Rhys was thinking there to tell you the truth but it is an option.I've never killed Jack okay I have killed Jack but only in the borderlands games and tales from the borderlands I don't kill Jack because I have an option. In the regular borderlands they don't give you an option it's scripted.
