when using the low brake, if the outpot voltage of the headlight is 48v and the voltage of the low brake port is 5v, is the wiring still valid?

To put it simply, most high level brakes use 12v. This is for use with stop lights. It is recommended that headlights use an independent power source.

but does the motor coast to a stop (cuts power to motor) or is it actually braking the motor to bring it to a more aggressive stop?

A device that prevents the motor from rotating even when the throttle is used. Think of it like a motorcycle clutch.
When using a direct motor, powerful regenerative braking is possible with a set-up.

@@iykmoses the bike I have ... has a motor with a pinion inside or something, so it works as pedals, if you stop pedaling, the bike does not stop.

I am guessing... as I wired it wrong and the motor would spin, but not the wheel.

It means it should be connected to brake switch in order to make it impossible to brake and acceleration at the same time.
