This is basically a sadder version of Sonic 06 and the reason why Shadow gets locked up is because Mephiles kills Sonic and he looks just like Shadow. Therefore he gets framed for a murder that he never committed.
I'm pretty sure that wouldn't be possible because Mephiles was sealed away in the dark specter without Shadow going to the past and doing it so he wouldn't have taken on the appearance of Shadow until much later which would likely be when Iblis was already released and causing chaos in the world and finding Shadow sealed away then taking on his appearance.
This is technically possible as Shadow and Silver ended up making a paradox cause Ibils was sealed in Elise and Mephiles in the Scepter before they even went back in time and why Mephiles already knew Shadow when released, Eggman and Elise dieing in the ship crash is probably what lead to Ibils escape in her final moments thinking of her first friend, without Shadow and Silver, Mephiles and Ibils would have escaped into the world and the Duke was already dieing as they escaped, it's a paradox like with Rise of Lyric when Future Sonic and Tails sealed him when current them never meet him yet.

Wait this made me realize... What if- oh damn... Elise saw Mephiles as Shadow, so when she came back to Soleanna- and oh MY, probably in the original timeline Mephiles was sealed back again, but yet Iblis was released... that explains why Shadow was locked, the real inflection point here is him and Silver, If he hadn't met Shadow Mephiles probably didn't have to change forms differenciating from Shads, and Silver helping in order to stop Iblis from escaping... oh my and probably without the emeralds the teams collected through the story... that is why Mephile couldn't rejoin with Iblis to create Solaris 🤯.
