I have often been told if the thread is stacked on the spool it should be on the vertical spool pin, as you mentioned. But since this changes the thread tension should I only put the spool on the vertical spool pin if it isn't working on the horizontal spool pin?

I would say that if you can use it horizontally without issue, you should.
