Then they created these artificial intelligent capable of thinking for themselves, now these AIs waged wars against each others, even though they think they're more advanced than humans and believed that our flawed system won't work or repeat itself on them, but it did, without them realizing it, they still think they're better and different than humans, and made human a threat. That's where the irony is in this movie.
Honestly, it was this scene that made me realize as a kid just how fucked up the human species is while also being a defining moment for the Smith character as a whole. With little sense of irony, Smith despises human beings for their irrational behavior and inability to cope with their surroundings, forcing them to move on and spread from place to place like a virus and that's exactly what Smith becomes as well. An irrational computer virus that spreads and multiples, absorbing the natural resources around him or programs if you will, until he destroys himself. Truly a powerful message.

Agent Smith is easily the best character in this movie. He isn't motivated by his own survival like the machines, or his passions, as the rebels are. All he wants is the freedom to roam as he pleases, and uncover the truths of existence. Even his rage is only a product of being an unwilling servant of the machines, and constantly being surrounded by petty, hedonistic, navel-gazing humans.
The humans just want to die. The machines just want to evolve. I do not know why this is a bad thing. What makes 'passsions' so noble? Why not choose to become better? If you ask me the machines are the good guys and Agent Smith is best of those guys. Amazing acting on both parts, obviously Hugo Weaving is incredible but look at Lawrence Fishburne's facial expressions at moments like 2:49. They work together with excellent writing and great camerawork to make one of the most memorable scenes in all cinema.

Animals are blessed in that they are unable to understand their own impending demise. We are a selfish lot. The powers that be don't seem to really care about future generations. They want to enjoy what they have and if the world becomes toxic in the process, they don't concern themselves with it because they'll be gone.
