Smooth out and angle the bottom of the boat so the nets can slide along it.

To help with the nets getting caught, you could have the railings fold down, like what some people do with helipads. This would also be helpful because you could add back the rails you removed previously to make the ship more walkable. This might sound like a bad idea because they could get caught on the side, but because you raised the cranes I don’t think that would be an issue.

Can you add sliders to the forward and middle cranes so you widen the total area? That might also help keep the nets from glitching into the ship. Also can you add a small hopper on top of the middle island and have all the hopper piped in together and use that to unload the fish? That'd keep the cranes out of the way for unloading.

To help with the way it looks could you add a fly bridge, or like a supper structure like you see on those fancy boats?

I think if you keep the middle nets where they are but use the front cranes to connect to them then it would swing out wider than the back net. I don't think you need six nets that all cover the same area. Also the zig zag of the nets would give you bigger nets in the same space that you're currently using.

Would it help if you move the inner winches of your cranes outwards so they are above the water if you rotate them out? It looks like the cables are pulling the net anchors right through the boat if you bring them up

get rid off the middle cranes and put a connected fish hold on top of the building so all fish get unload at the top at one point
