If a modern Ninja wanted to, they could incorporate other arts into their own arsenal. Fundamentally Ninja were spies and were supposed to be invisible, stealthy and gain information. But if they had to fight to defend against armored samurai, shaolin techniques may not be as effective. This is why they used weapons and stayed hidden. When it's 1 vs 15 armored opponents it's best to throw a smoke bomb and just run away to protect the identity and secrets of the Ninja. And if they got caught they would suicide to protect the secrets. Every Ninja was a former samurai as well.
