I have a theory about the prototype's goal.
Now like every other toy, he was probably a human turned to monster, but here's an interesting fact. Remember in his recording, Harley Sawyer sais there's a secret inside him. However he's the one who created him so shouldn't he know every nook and cranny of him? I think this so-called "secret" is his ability to combine with toys. Whenever he combines with a toy, he gains their powers and some of their properties.
I think the reason why the prototype kept everyone held up in the factory after the hour of joy is to assimilate them into himself. However, he couldn't do it right away, since he was clearly outnumbered. So he waited for the corpses to run out and for the different rebellions to occur, so everyone would kill each other. And that's also why he isn't interfering with us; we're basically making things easier for him.
Now as to why he's so obsessed with this, is because everytime he eats up a toy not only does he get stronger, all of his own stats and abilities increase, including his REGENERATION abilities.
Notice that there's a more exposed and damaged human part of him that seems to be combined with his toy part as opposed to being transformed into one like the others.
My theory is, he wants to increase his abilities to the point where he can regenerate his human part separately and detach himself from the toy parts. Not only would he be free, but since all the toys would be dead and part of him, he'd have no problem leaving the factory and getting back to the human world.
