This isn't a "bug" that can be fixed, as it is Bethesdas gameplay incompetence. Because they want to make many of their NPCs essential, they have to do stuff like this, which bugs the whole quest out, while in other Fallouts, 1, 2 and New Vegas, ALWAYS avoided this issue by letting the player kill anyone they desired. Bethesda on the other hand crafts specific quests and stories that make it so that a character is integral to finishing the main quest, which for an RPG, is not a very good idea.
I get what you’re saying 100% but I just feel like if an npc is unkillable and goes aggro on you and can kill you, then at the very least they should script them to de-aggro and reset to their normal state after they get damaged to the point when they kneel. Something that allows the user to continue on with the quest without having to do weird ass gamestate voodoo. This was 2015 its been 9 years since, it shouldn’t be that complicated
eh, not really a bug. Most bethesda games have this. I did the same thing by destroying the turrets at first, but he never aggro at me since i stealth kill the turrets. Then again, there is a way to still do the quest without virgils guidance since this game do let you sequence break the order of things. Just probably could have slept a couple of days somewhere else and he would have de-agroo.

I think he can de-agro by fast traveling away, waiting a few in game days then going back
I just ended up replaying from an old save, but i wish i had tried that first!

They just dropped a “next gen” update that still is buggy as hell beyond just this issue
