You did miss it... The point of Makoto being summoned there is that the goddess still needed "heroes" to fight off the demons. But her standards are so prioritized on beauty that she yeeted Makoto to the edge of the world and found other heroes to fight for her. Thing is though, those heroes are starting to fight the demons and the goddess just scooped up Makoto to fight for her anyway
The scene is this episode of Makoto taking the life of his first hyuman is the one I'm most disappointed in from the anime as compared to the LN version. In the LN, they made the scene look almost like a horror moment (which they tried d a bit too hard to do here). The thing about Makoto that was scary as both the reader (and very much from the hyuman's perspective) was not that Makoto was angry, or smiling like he did in the anime. No... in the LN Makoto felt no anger, no sadness, no happiness, no desire for vengance. He killed her in pure apathy, it was describe that his obvious intention to kill her with absolutely zero bloodlust or emotion as the scariest aspect of it. That is the twisted aspect. Makoto is not a hot-blooded killer, not even a cold-blooded killer. He had no thoughts or emotions at all as he took his first life.
Makotot is normal but he does have a issue deep inside you see minor hits of, like killing her or his view on death like when the show a pet that died he was like 'so?" it would not been a big issue as he learned but in this place where death is all around.. well... in the novel there a char who can see the truth of people and Makoto seem a stream line white person with a crack along his throat but she saw something deep inside that crask they drove her crasy.

That's what Tomoe was saying in a previous episode, when Makato first cane to a hyuman town, he remarked that everyone looked so beautiful, but Tomoe said that they all looked average to her. It's just that this world has a diferent bueaty standard than ours because the goddess is so obsessed with how pretty everything has to look. Makato just got unlucky that he happened to be born average by our standards despite both his parents coming from that world.
Oh yes! Finally we are here, seeing how Makoto deals with all this nuisance created by the hyumans was really great, didn’t think it will go as dark as got but was awesome.
It's not, that Makoto is ugly. As you say, he looks fine, but in this world, where everyone is canonically really hot, "fine" just looks ugly by comparison. The main reason, this doesn't really come through on screen, is that there are no ugly anime characters ever, unless they're made ugly to the point of satire (link Mantle from Dr. Stone). So average faces vs beautiful faces are hard to distinguish, with how anime faces are rarley more than the eyes + two lines for mouth and nose.
The pacts with the three of them have absolutely no impact on Makoto's personality. What they mean is that the pact allows makoto to somehow tap onto their powers and use it, but the conditions are unclear. When makoto saw the memories of the woman, it's because he unconsciously desperately want to know what exactly happened and somehow used a bit of tomoe's power. Makoto being a cold-blooded killer there at the end is solely a mental disposition he has when being confronted by the idea of death, which he is still unaware of, but that doesn't mean he is evil or something like that, it will be tackled about in the future but for now that's how it is,
Maybe the goddess placed a blessing on the land so everyone born on this world has certain ‘desire-able’ genes, so the way hyumans look isn’t a mix between genes and the blessing, and Makoto just doesn’t have that. I’ve watched it a couple times and that’s the only conclusion I’ve been able to come to

That huge explosion he accidentally released that wiped out the demon army also caused human casualties.
I like how the animators went all out with animating Makoto walking to that stupid hyuman girl to really elevate Makoto's defining moment.
