But during the fight with mysterio he got it back. you can tell because tom spider could have dodge the train earlier and know whats happening. Also mysterio trick tom spider by giving fake spider senses.

Tom Holland's Spidey scene is actually brilliant because if you think about it, when he's first introduced he mentions his suit was made to restrict his senses since they were too intense for him, meaning he was probably also suppressing his spider-sense, probably unintentionally, but that scene in Far From Home is basically Peter accepting the spider-sense in its entirety, which allowed him to use the Spider-man staple fighting style, the Way of the Spider.
