All rises should be the same for comfort and safety. The bottom step should go to a landing. If the bottom step touches ground then ground should be leveled like a landing.
Please tell me what you are attacking the rim joist to. Are you attaching it to the floor joist, sill plate, or both? And when you attach the ledger board do you avoid the floor joist that the rim board is attached too?
My wife and I will be tackling that project soon. You made it very understandable.

What is your thought on using hurricane tie to attach second Evel step with bottom one. Once decking goes in the screws are not visible

How much smaller is the box step framing in relation to the width of your deck boards?
What is the black tape/paint on the edges for?
I think it’s call joist tape. Protects against moisture and therefore rot where water can pool / get trapped.
What do you put the bottom box on?
Where I come from we call it a spiket. Ha
