The "Time is flooding back" scene should have been kept due to how it calls back to the window shots during Ruby's piano playing and gives more of an explicit explanation to the musical ending. The whistle scene also should have been kept in, adds a time travel element to the finale that just seems very Doctor who-y and makes the whistle more believable as a threat against Sutekh. And it also adds more depth and insight into the friendship between Ruby and the Doctor - and that last kick at the end calling the Doctor rude is such great characterization!
