In 3D, many enemies have their behavior altered at least a little to provide a threat despite the extra dimension. For Bullet Bills, many of them now home in on Mario.

bulls-eye bills weren’t in the following games: smb3 (they don’t track you down like the other appearances, and they’re not truly red) sunshine (they’re not even bullet bills) nsmbwii (the banzai variants) nsmbudx (and technically both nsmbu and nslu for that matter) super mario run (because they don’t home in on you)
Nsmbu deluxe, normal and Luigi U all had them, they were Bulls-Eye in sunshine, they were the first appearance in SMB3 so there wasn't a norm for them, they never said the banzais in wii were, and if you look close they do home in in run
They start to appear later on in the battle. But I do think all of the Bullet Bills shot out of that cannon should been Bull’s-Eye Bills, just to make this battle more challenging.
