I think it's cos the projectiles individually do less damage, it's only if you are fully hosing the boss that it out-DPS's the peashooter. At least with the first time it came up, it was justified cos he was in a run and gun level with enemies that die in one hit regardless, and outranging the enemies is a good idea in those.
