Don't forget Dante is Vergil's identical twin and they changed Dante's face in DMC4 but didn't alter Vergil's here ( by giving him Dante's face without a beard. But what's likely throwing you off about how he looks is his hair because it's a bit different to what it was in DMC3 and his eyebrows being kind of bluish for whatever reason.

Keep in mind that Vergil does not have his own story - he's just a feature as a playable character. The intro/outro cutscene we see of him are a flashback (per se) to pre-DMC3 events.
