I have a scope that is supposed to have 40mils of internal elevation adjustment, so about 20 each way. I have it mounted in a 20moa mount on a 20 moa rail and I am only getting 16 mils after zeroing at 100yards before it runs out of elevation. If I put it on a rifle with a 0moa rail and normal rings will I only get a couple of mils of elevation after zeroing before it bottoms out? Is it most likely a problem with the scope or something else?

It's very hard to say, it would be best to contact your optic manufacturer to discuss this.
