For example, a transman might look completely like a man, but if he believes that everyone sees him as a women, he might still suffer. For example, a transman might genuinely believe that everyone around him thinks of him as a man, but if he does not perceive his body as a man's body, he might still suffer. Transmen are diverse. Some are more effected by the societal part than the biological part, and vise versa. Some aren't even effected by the biological part. Now, to solve this problem, you either have to change the way people perceive you (societal part), the way your body looks (biological part), *OR* the way you perceive yourself all together, The essence of what is really you. This is a contentious subject, and it might be super politically incorrect, but it is possible for some transmen to solve their problems by changing their perception of themselves rather than changing the way people perceive them or changing their body. Now considering all of this, In my mind, Naoto was definitely a transman suffering from the societal part exclusively. She sees herself as a detective, and the only reference of detectives she has are stoic men. She Idealized those men. However, since she is a girl, she could never be her true self unless she was a man she thought. Thus, she tried to make people perceive her as that cool stoic male detective. She put it best "My sex doesn't fit my ideal image of a detective". However, this ideal isn't her, nor is it something she should idealize. So, by facing her shadow, by accepting herself as a detective but different to her piers, she realized that she isn't a man stuck in a girl's body. You can complain that the story didn't communicate this effectively, but to say Naoto wasn't trans or didn't have a trans experience, you would be really missing the plot. Anyway, hope this helps anyone understand trans characters and trans people more.
