The way they have that door set up, from above and the sides it looks like just another rock formation. You have to be coming straight at it to see the actual door. And the sound the phone was making reminded me more of a fax machine than anything.
Regarding the secret base location, they're in the desert of Nevada. It's vast and all looks pretty much exactly the same. There's a reason the real-life Area 51 is located there. I like to describe it as mountains all around you that you never actually reach. If there's anywhere in the US to build a secret base, it's there.
