how do you do that double vehicle attack?

I forget the name of the move, but it's the one where you spin the left analog stick then press Y or Triangle. If you pull off that move right before u hit ur opponent with a vehicle attack, it will light up to prompt u for another vehicle attack.

how did you get the wrenches to deal 13,000 damage!?

First, you need to get lucky to get that as a weapon drop. Secondly, it can only be done with SS ranked wrenches, so you need to hope that's a weapon drop on Prime difficulty. I highly recommend you keep replaying the missions where you fight the Autobots.
After you get it, max out the weapon's level (SS Rank maxes out to level 50), and make sure to add Attack Lvl 5 as a component to increase the physical attack power of the weapon.

Can you play as Wheeljack during the “Protect Wheeljack missions? Or will the game make you play another character?

You can play as Wheeljack, and it'll be Bumblebee you have to protect.
