As the other comment above said, an antagonist is the one who goes against the protagonist, and it's doesn't matter if they are evil or not (like L who is the antagonist of Death Note while Kira is the protagonist). A MC can be the villain of the story, but he will never be the antagonist (unless the role of MC changes to another characther).

Grave of the Fireflies is known to be one of the most depressing films of all time (and was, in fact, feared as being box office poison due to its bleakness) and is still a shonen anime.
Neon Genesis Evangelion is one of the most disturbing and nightmarish anime out there and it's also shonen.
On the other hand, you have anime like Is This Order a Rabbit? and 5 Centimeters Per Second which are considered seinen despite being very clean G/PG anime.
