A interesting idea but it's a little bit dark for my taste but it's a good story. But without a powerful rival in the force it's to challenge the Sith it falls a little flat lacking genuine peril that creates good drama. But it's still a well written story that's highly coherent and we'll executed. Kind regards from Daniel Harman.
Yoda didn’t just go and hide, and give up. I thought Yoda went to Dagoba because he had foreseen his role in training the one that could bring balance. Or at least he COULD have a role in it. In any event, he did have a pivotal role. Yoda also he to defend himself many times during his years on Dagoba. All in an effort to protect Anakin’s children, ensure someone could teach them, and undue the harm he had a significant hand in causing. All this revisionist Yoda and Mace bashing is getting weird. They were trained in certain ways, had character flaws (like all Jedi, Sith and sentient living beings do) and got duped by arguably the most powerful Sith Lord of all time. Sidious was also playing the long game, a very long game. He had no intention of ever ceasing to exist. That allowed him to make insanely minute moves towards power. Yoda was approaching his end, something I’m sure influenced his judgment, perhaps in some not so great ways. I’d better end my diatribe here, perhaps my judgment had also been clouded.

What if the sith made peace with the jedi and they made their own sith order similar to the jedi? I think that would be cool. I would love to see palpatine being the genius that he is make peace with the jedi by personally communing with the council.

There was such a council before Darth Bane Killed them all with a thought bomb and started the rule of 2. Sith infighting due to the inherent lust for power of the dark side keeps weakening the current sith power structures causing them to collapse over the eras , thus a Sith order wouldn't work.
Three alternative routes:
1. Yoda becomes disillusioned with the Sith early on, runs off and joins the Jedi. They are told of the Sith's continued existence and search, finding nothing. A few centuries pass and everything else goes as the movies.
2. Yoda remains as a third figure within the rule of two, separate by necessity due to his long lifespan and inherent high ceiling. Yoda, Palpatine, and Dooku are behind the scenes in the Clone Wars.
3. A blend of the other two. Yoda learns how to conceal his true nature better than virtually anyone, runs off and joins the Jedi. Despite his old age, he is accepted into the Order due to parroting exactly what the council wants to hear and the serenity they sense rolling off of him. A few centuries pass and Yoda recognizes the workings of the Grand Plan starting to come about on Naboo during the Trade Federation blockade. He does everything to make sure that the Jedi respond exactly how the Plan requires them to. Everything transpires more or less according to the movies, but when Yoda confronts Palpatine in Episode 3, he congratulates Palps and reveals himself. Whether or not they get along or still fight and what comes after would be narrator's choice.

What if this sith master turned to alchemy like palpatine and extended her life? The sith always sought to extend their lives and power. She killed her master and rightfully claimed that title of Sith Lord. Why was she so doubtful? Even if yoda has a life potential of 1000 years, doesn’t mean that he will attain that title of master.

Halfway through this story so far. Really, really enjoyed the twist you made to Yoda's tenure with Athema was relatively wholesome. It was very enjoyable reading about a Sith (Lady?) that isn't complete wacko like most dark-siders. Of course, they still wiped out the pacifist Light order, but hey, Sith will be Sith.

The idea of a Sith Yoda utterly terrified Dooku in a way Sidious never could.
Not even actual Sith Yoda, just a vision of Sith Yoda was enough to make Dooku basically break down in terror
I think this makes for a good evil ending. But I really believe the Whills would still do something. They wouldn't allow evil to thrive like this. Maybe if you had Yoda somehow kill the Whills maybe. But I doubt The Force itself would just allow this.
the story only covers basically 10 years after Yoda died. thats not enough time for an effective resistance. maybe after a century or two, with the sith ability degenerating too much over generations, it might happen.

This is not a diss or me going against what this brother is doing. I love what he’s doing and I love this story making. But the way of the sith is not friendship or relationship. It’s not understanding or admiration. The way of the sith is power for power’s sake. You can’t bring light side to the dark unless the light shines through and all is reviled. Same for the darkness. Stay true to the lore bro.
