Personally, I like to believe that the Master Emerald would only power up the Emeralds in the event that it deemed Super Sonic wasn't enough. I've seen a few other things, too. Maybe Hyper Sonic's power is too much for a mortal body, and has a chance of vaporizing Sonic every time he uses it? It's up to interpretation since the given excuse is BS.
