Well when Sasuke refers to Sakura as annoying his isn’t using it in a hurtful way. He already had connections with her on an intimate level at that point. He uses annoying as a playful and close way to connect with her in his own dark and cold mannerisms. He’s still trying to navigate himself. It’s just like Kakashi calling Naruto a knucklehead. It’s not meant to be hurtful, but more so playful and shows signs of closeness, from intimate peers, to teacher and disciple
