Swamp Thing cares for nature as a whole. While his duty is to protect The Green, both he and The Green itself know that plant-life require animals in order to survive. So he only fights against unnatural actions, such as deforestation or pollution. He has no desire to see humanity go extinct, and has protected humanity on multiple occaisons.
Poison Ivy, on the other hand, thinks the only effective way to protect The Green is to eliminate bothe The Red (animal life) and The Blue (Aquatic life).
So Swamp Thing is going for balance, Poison Ivy is going for genocide.

Swamp Thing understands that animal life is just as important to nature as plant life. In fact, both plants and animals need each other to survive. He only fights against unnatural things such as pollution and deforestation. He has even protected humanity at some points. He fights to protect the balance.
On the other hand, Ivy seeks to destroy ALL animal life in favour of plants. She's an extremist genocidal maniac who doesn't realise the harm that complete annihilation of all animal life will bring to plants.
The two have teamed up a few times in the comics, but only after Ivy got past her eco-terrorist phase (for the most part, anyway). I believe they work together in Justice League United (still need to read it, though) and Swamp Thing appears to lend a hand in Poison Ivy: Cycle of Life and Death, in which he is referred to by Ivy as a friend. In the DCAU comics (which take place within the animated series' continuity), Doctors Pamela Isley and Alec Holland were colleagues before each of them had their accidents (I believe Alec died, rather than becoming Swamp Thing (though he technically died in the comics, anyway; at least until Brightest Day)).
In the comics, Ivy first venerated Swamp Thing as a superior due to his role as avatar of the Green, but later, as seen in Cycle of Life and Death, she viewed him as a friend.
They were briefly at odds in the Rotworld story arc between Swamp Thing and Animal Man, which took place in a near future conquered by the Rot, but worked together once Swamp Thing explained himself and his apparent absence. This was in an averted timeline, though, so Ivy likely has no recollection of the encounter. The only ones who would remember the events of the arc are Swamp Thing, Animal Man, and Anton Arcane.
Batman and Deathstroke also have the same gimmicks too: Rich, non-powered heroes who rely on cunning to take down their foes. It's unfortunate they don't often fight each other in the comics.
