Pyra and Mythra are suspended in Time. Those aren’t their real kids more like they’re copy of their kids. There a reason why Rex, Shulk, Melia and Nia age very slowly Aionios. My take is that they will be fine. The world will go back to when time stopped.
My guess is pyra and Mythra are dead. Rex isn't using the aegis blades, they look similar but have different designs. They also lack their core crystals. I'd guess they're either a replica made by shulk, or after ending up aionios he got the ability to make his own blade, which looks like the blades his wives created. Which makes him looking down at them when facing moebius more intense because he's remembering pyra and Mythra, staring down their likely killers, and getting ready to make them regret that action.

There's a theory that all people who were originally blades retreated back to their core crystals permanently while those born between human and blade kept their humanity and their core intact when they were assimilated into Origin plus we see them on Matthew's Gauntlets during the final battle he pulls the armor off revealing their core crystal embedded into em right before he punched N's sword its also implied Malos's reconstructed core is in N's sword what we don't know is when exactly this took place and how quickly things happened its possible that Pyra and Mythra knew or it just instantaneously happened to em as they prepared for the world's to collide and for Origin to start up
