Emiya is an imitation of Shirou's legend. sure, Emiya could have won, but even if he is different and more experienced, he is still an imitation of Shirou. Which means at heart they are still the same, and that is why he faltered at the last moment at betraying the very thing that made him a Heroic Spirit.
It’s not even just that, Archer hesitated because he begun to believe once more that just maybe, Shirou could actually pull it off, become a Hero of Justice without becoming him. And as stated by Nasu several times, Shirou has next to no chances of becoming Archer in all three routes.
He doesn't merely want to kill Shiro, he wants to maximize his chances of erasing his contract with the world by breaking his spirit and making him give up trying to become a hero of justice. He could have easily killed Shiro a hundred times in this fight even without it anyway, that wasn't the hard part. And then he lost because Shiro broke *his* spirit instead.

Question why did archer not use cu’s noble phantasm if he wanted to kill himself?
he has no mana and no master because Caster died. Noble phantasms that are not in his unlimited blade works cost more mana to produce.
