One tip is to make your Granary not take in any flour or wheat/grain. Have your farmhands thresh it inside the farm itself, and then the family working the windmill will transport it directly from the farm and begin turning it to flour, which the family running the communal oven will then collect. This saves a lot of back and forth trips and keeps your handcarts free to be used only on bread when the finished product is completed. You can do this by selecting the Granary and checking the advanced tab.
This also works for other production like Iron/Bloomery/Blacksmith. You can really help yourself out by doing this, it frees up a lot of the bottlenecks you'll run into.

I have a lot of wheat stored in the farmhouse, but the windmill and oven don't work at all. The people I assigned in there have waiting status and no bread is made.

The wheat needs to be threshed in the farm house, it's ground at the mill into flour and it's baked at a communal bakery into bread

I'm having the same issue. I have a farmhouse full of wheat a granary with people in it and upgraded. But I don't need it anyways because I have all the materials stored at the farm. Either way, the families are just sitting in their house
