There was another change more subtle than what you describe in this video. The logo changed slightly to make it more symmetrical. The dent at the top and bottom became less rounded and the bottom became slightly more narrow. The original design by Rob Janoff was also not drawn quite as neatly as the later versions were.

You do not actually show Janoff's logo - in 1984 the logo was changed slightly by Landor & Associates to eliminate the original's lopsidedness, and that is the one you show.
I went to the mall saw an Apple Store and it had on the front of it not an apple but an a in a weird design this is only on the stores but I litterly was so confused

Actually there are only two logos, the Newton and the Apple. The rest of them (rainbow, aqua, aluminium) are just a decoration / graphic effect
