From what I can tell, Black Dusk loud would still work with the epilogue. Firstly, the elevator door is closed during the cutscene so no one is there to interrupt the freelancer if you are referring to the lack of any Halcyon operatives present. If you're referring to the text: "They know we're here. They've locked down the elevator[,]" I think that this is fine given the situation both loud and stealth. In stealth, Halcyon realized about the freelancer's endeavors either prior to or during the mission. In loud, I think that it is safe to assume that Halcyon knew about the freelancer's appearance, and still managed to lock down the elevator. The "They know we're here," part could have been more of stating-the-obvious rhetoric.
I think this "diverge from timeline then join up again at a later node" is how the developers of The Henry Stickmin Collection avoided saddling themselves with _massive_ amounts of work. If we exclude Completing the Mission and Breaking the Bank, there are four complete games with three or more endings each-if _every single combination_ was taken into account, there would be whopping _180_ endings for Completing the Mission. Thankfully, Escaping the Prison and Stealing the Diamond all have endings that are super flexible story-wise, allowing the developers to completely disregard those endings and only focus on the combinations for Infiltrating the Airship and Fleeing the Complex. There's still some endings to shave off, as an ending like The Betrayed would really only make sense with the ending Rapidly Promoted Executive. One of my favorite parts of The Henry Stickmin Collection, though, are the fails, but that's still _nothing_ compared to the secret ending in Completing the Mission. Basically, the fails are like those "non-canon" strings that start off at one node but never connect to another. Except in the secret ending, the game breaks the fourth wall by implying that the fails created so many of these non-canon strings, so it "cleans up" all the strings and endings to make space for more fails and endings in the multiverse.
Returning to it, BD loud can still be cannon since Halcyon staff might catch Freelancer's (or just Phoenix Operative in general for them) involvement either way, and stall the elevator to either investigate if you was doing stealth run or to take the protagonist out too if it is loud run.

You ever realized suppressors give a damage boost as well as suppression making it pretty op as a hybrid modifier allowing stealth to be more easier to giving the player an easy way to one shot swat with a shotgun in lower difficulty

The skill tree might have a smilliar version to real life as the skill tree could what skills you have, like say you have the blowtorch but you need the fire bug perk right? But without the ‘perk’ your character doesn’t know how to use it, and the level might be how experienced your character might be, with more experience your character know more things. It also applies to the minor perks like ‘masquerade’ could be how to fit into the disguise rap t like what the might act like etc

It's also very easy for halcyon operatives to spot bombs being placed around their facility. This happens even during the mission. With the time remaining as shown in the epilogue it is very easy for halcyon to realize there is an infiltration.
Ryan Ross is interrogated and then killed off, I don’t see how that matters since either way he doesn’t exist in the canon after Financier. In Black Dusk Stealth, the reason the Halcyon bunker personnel found out they were infiltrated was most likely absence of radio checks on Operations operatives and other Base Security and Elites. While what I’m saying could be wrong because the alarm doesn’t go off a specific time after taking a disguise, it may be that it could be long before they start radio checks.

As for how they got detected: I generally interpret this as meaning that someone found out the bunker had been infiltrated (maybe because they saw a bomb, or found a body or something like that) shortly before the Freelancer was going to escape.

Unofficial meant that in epilogue, the Freelancer was wearing the disguise of an elite operative. That wouldn't be necessary in loud tho

As for how they got detected: I generally interpret this as meaning that someone found out the bunker had been infiltrated (maybe because they saw a bomb, or found a body or something like that) shortly before the Freelancer was going to escape.

you have a point of the freelancer completing the black dusk stealth but what if the freelancer was just doing no armor challenge with a halcyon elite uniform that still counts as a theory right? besides the black dusk loud proves that the freelancer is more superior than any developed weapon or super solider

You can do stealth or loud with any class it's just suggested that you use those classes. Also don't kill the camera guard if you want to get the legend badge.
