That's actually always bothered me with Legends. How the Hell did the clones know and the Jedi didn't??? You'd think that Order 66 would have been something the Jedi would have known about if their troopers had known about it?
Contingency Orders were secret only commanders were supposed to know it (jedi), the security council and chancellor itself, but the one who knew about it was murdered (sifo-dyas) so the jedi and others except the clones, Palpatine inner circle and Palpatine himself,never knew it, also the clones as in a comic when Vader asked to a clone commander if Palpatine has another contingency order to kill him, the clone refused to speak about it. (Eventually got killed by vader so it can report to Palpatine about his question)
