Filling the whole Bow is a great idea, do this with all your ship builds, and in many cases continue to fill in another section or two and don't forget the stern sections as well, use Balsa wood for this. As for the nails, pull them out or drive them in, don't waste time using a file. When working on a double plank on bulkhead, the 1st plank does not matter where you start, it's just good practice to pretend it's a single plank model, read more on it. DO NOT use CA glue on the second planking, use finger power and take your time, yes it is ok to use wood filler between the 2 plankings, sand carefully, and yes it is important where you start your 1st plank on the 2nd planking.
