The two have a very close relationship, to the point where Rouge would stand by Shadow should everyone else turn against him. They've shown to care about one another very much so, naturally since they work together with G.U.N. So them being a couple isn't too big of a stretch. Her relationship with Knuckles isn't anywhere near that level, in fact I really even struggle to see what their relationship is beyond Rouge being a flirting annoyance to Knuckles.
