Yes, almost every aftermarket radio has what are called RCA pre outputs. Done have dedicated subwoofer outputs. RCA outputs are signal wires that plug into the amplifier that ports the subwoofer(s)

you didn't hook up one of the harness's what is it for and why not
It could have been for an add on such as satellite radio or a CD changer that was not used. It did not cause the new radio to not work as intended.
