If I deposit Yen using an American ATM card, do I get a deposit of money in US dollar to the U.S. checking account associated with that ATM card?

You cannot use a foreign card to do that! You must have a Japanese bank account. After getting an ATM card for that bank, you can only deposit coins at their branches during weekday hours.

Yes of course as long as you deposit them at your bank’s ATM and it must be at their branch during business hours.
