When you put on the new manifold make sure you spray it with some brake cleaner or rubbing alcohol so your manifold can turn into blue/goldish color. Grease on the manifold is going to make it look nasty when the manifold heats up (stains it) especially when you put at least $800 into it if not more why not make it look nice.

Is it possible to let the downpipe stay on, and only remove the exhaust manifold?

Yes you can your turbo will just hang on there tho
