I think (If I recall my viewing of the episodes YEARS ago) Savannah is even aware that her 'Mom' is not really her mom--she commented that she seen Weaver when she was 'silver'.
The T-1000 models are unique in that they are capable of looking and acting more human then another terminators and they are also capable of thinking beyond their programming. The T-1000 portrayed by Robert Patrick demonstrated intelligence and cunning yet it still remained loyal to Skynet while the T-1001 chose to rebel. Because they had the potential to turn against their creator, Skynet did not create many T-1000s. The T-800 that protected Sarah and John was also created by Skynet but reprogrammed by the human resistance to protect John.
Supposed to just be one T1000 and skynet feared it so it sent it back in timme hoping a nuke would deal with it :P T1000 couldn't be controlled. So if it isn't killing you it's because it choose to be good
The T-1000 was not cunning or intelligent. After killing the first officer, it went on to kill many other people just because it could. It didn't need to kill John's adopted parents, could have just threatened them if they didn't keep quiet while waiting for John to call. The T-1000 killed the dog long after the T-1000 killed John's adopted parents because it gave its presence away. The T-1001 killed the cop on the motorcycle when it could've just said it needed to pursue a criminal and take it over. The guy with the liquid nitrogen truck is the perfect example of how unintelligent the T-1000 is. It just walked up to the guy, impaled him without saying a word, and took the truck. It didn't even try to use the powers of a Cop to commandeer it. In fact, it never used any Police force or intimidation to take what it wanted. If it was an intelligent machine, it wouldn't have killed just because it was easy. The T-1000 liked killing people or hurting them, but it lacked the programming to understand such a reason.
I generally agree however I don't think the T-1000 series are 'updated' in the sense of learning from their programming. I believe they are capable of evolving beyond Skynet's programming and actually be capable of self-awareness and independent thought (including the ability to have their own desires and emotions). Remember they are not cyborgs, they are not really machines, they're simply artificial intelligences in a poly-alloy body. An entirely new life form.
I think most generic Terminators aren't actually capable of self programming. They have two settings of either "Read-Only" and "Read-and Write". Skynet generally sets them on "Read Only" to limit their self awareness. They can only switch to "Read and Write" when programmed manually (like they did in T2). The T-1000s however are the exception. Unlike their mechanical brethren they are not constrained by hardware. They are essentially an living organism with their own free will and autonomy.

(But then again, Terminators usually don't say much of anything unless they have to, since they're machines, programmed to be efficient and direct.)
I don't know where you got this information from but your knowlege of the Terminator series is way off. First of all the T-800 from T2 isn't the same one from T3. The 8-850 (not a T-800 series) even said the one that protected John Connor was another 'T101', because they all come off 'assembly lines'. This was a completely different machine from a completely different model. Skynet just used the same skin for both machines.

So there is a fine line between mimic human behaviors and having human behavior. That is one of the reasons that Resistance has dogs. For they can smell Terminator regardless of unit.

I don't know about the human internal organs. The Only difference between Cromartie's programming and John Henry's programming is that John Henry is nicer. All Terminators has military and Inflirator programming. All Terminators can grow and change. Savannah was a good influence on him.
Just a guess, Shes not a t-1000, she was a T-1001, probably more advanced and better able to feel emotion (empathy included) in order to blend in with humans even more efficiently. Too efficiently though because she ended up siding with humans over skynet.

Pretty sure she's a self aware terminator created by some unknown faction. She might care about the girl in some kind of way but I'm pretty sure it's mostly so no one suspects anything. She can't just kill or abandon her daughter without raising questions. She seems to have some emotion since she seemed angry when she killed that guy in the bathroom.
Well it's not the same Terminator from T2. Skynet just used the T-101 model because he expect John to let his guard down after becoming nostalgic when seeing the 'very machine' that protected him in his childhood. It was a different T-101 that killed John in the future.
Making a Terminator is a double edge sword. 1) A Terminator has to be capable to be a passable human in both appearance and capable 2) Basic programming to keep it loyal. So A Terminator unlike a Hunter Killer unit are quite intelligent. So self reprogramming is always a threat.
