I have found "Make Roof Baseline Polylines" to be a pretty good way of getting auto-build roofing to work with rooms that have varying ceiling heights. You can adjust the polyline adjacencies to include rooms with lower ceilings that will help create auto-built roofs that are easier to construct. I think it's an under-utilized option.

I use baseline polylines all the time for extended hips over porch conditions etc.
