Unfortunately the human group KSI came to the realization that Cybertronian remains could be very lucrative. And they'd do whatever they could to obtain them. Even if it meant hiring a Cybertronian to aid them in this act. And KSI and Lockdown wasted no time repurposing Ratchet's parts. Which we see when he has his spark ripped from his chest and later we see him reduced to nothing but a head. Although its never made clear what happened to the rest of his body.
