Marina also talks in the elevator about the Jelletons and how they (in her original, much cuter design) were also supposed to be managers and helpers for the program. I can imagine Cipher as some sort of head program that somehow evolved

i think its name (like other named things in side order) eludes to its original role assigned by marina, a digital hero that could rescue souls remotely, that was given a placeholder ("number/ rand#5-7/"), then got scrambled up by order and gave it the name " cipher"
Cipher also likes to get his hands on the Prlz, which helps add to this theory i dont remeber if the prlz were fully explained in side order, but its possible they act like gateways or a manfisation of data that can allow people like marina to "hack into" the memverse. if this is true, cipher as a managment system would also want these prlz to watch over them and prevent them from getting into the wrong hands, and his shop would help incentivise octolings who climb the tower to hand over any prlz they may have collected through there climb, to prevent them from falling into the wrong hands.

I personally feel the Lucifer thing is a stretch but the rest of the theory being Cipher is an embodiment of chaos is a nifty one. My theory is it is meant to be an enigma. Cipher is another name for a type of word/letter puzzle. It’s a jumble of weird leftover code the program(or Order) has no idea what to do. So the program left it alone unsolved, left to never be deciphered as it doesn’t do much but own a store and know how to *somehow* transfer it to the real world. Have a like and a comment! I’ve been browsing smaller splatoon channels lately and your video was short but well put together. :) I hope to see more of your content in the future!

it kinda feels like cipher's whole deal is intentionally super vague, the fact that it's 1: most likely an npc originating from the memverse itself, rather than someone who happened to stumble in (given its resemblance to the other npcs of the memverse's square, and the fact that it knows about the game mechanics) and 2: openly and immediately capable of free thought that opposes the "order" that everything else follows, at least by default makes it unlike any other character in the dlc, and its speaking style gives off a similarly cryptic and alien-esque vibe. maybe dev interviews will spill some details, but i kinda doubt anything concrete can be extrapolated from what's available to us in-game.

Pearl was given the task of user guidance and "that person Cuttlefish introduced (her) to" [Agent 4] was assigned system security like you said, but Marina herself was to be in charge of system management. Also in previous entries she said that she was the one who virtually recreated Inkopolis Square. Lastly, I personally doubt Pearl already knowing Cipher's pronouns is supposed to mean anything. No character in this series has ever needed dialogue where they say "I go by these pronouns" for other characters to get them right, so Cipher didn't either
You make some good points, I think ignoring the pronoun thing is justifiable as you mentioned, but Cipher's name not being hidden is what lead me to look more into our first interaction with it, and in a vacuum it made sense in my head, but you're not wrong about how Splatoon generally handles pronouns.

No problem! I've seen a lot of assumptions made about the pronouns of Splatoon characters, and I just want to make sure I'm referring to these characters properly.
Cipher might not use the "it" pronoun, its just how people talk. like this, "whoever it is, they did good" just something i wanted to note. im still going to headcanon cipher as having it/its pronouns c: edit: i use it/its pronouns dont come for me
